There are two reasons why, on two different levels: the implication of the name to the creators (see ZeldaGeek#1's post) and the implication of the name to the game itself. In the first game of the series, the Legend of Zelda, the story revolves around a boy (Link) whose only significance is being the icon you control (think of him as a sort of tool) and the princess, Zelda, he has to save. She being a princess, she's the important one, so it is her legend more than Link's. She is also the more significant character as the plot revolves around her.
Think of the arcade game Asteroids. You don't control the asteroids - you are the spaceship - but calling the game Spaceship would be stupid, because the main feature of the 'plot' is the asteroids. The game is not really about the spaceship, in the same way that LoZ was not about Link.
Well, it's like that. But my example was crap.
